Schmidt clashed with Milorad Dodik, who rejected his authority due to lack of UN Security Council endorsement.
Dodik pushed for Republika Srpska to separate and join Serbia.
Bosnia is a candidate for European Union membership but faces political issues due to division into Serb Republic and Bosniak-Croat Federation.
Schmidt will remain in role until a successor is chosen.
Schmidt recently traveled to Moscow for a military parade commemorating the defeat of Nazi Germany.
